How do I add an option to pick up item at the store? i don't want it to have any shipping costs obviously.

Just setup an option on your order form, something like:
Code:

<select value="Pickup">Pickup


Turn on custom shipping and put the following in the custom shipping logic box:
Code:

@sc_shipping_logic = ("Pickup||||0.00");
$shipping_price = &calculate_shipping($temp_total,
                  $total_quantity, $total_measured_quantity);
